Building Project stuff

We're going through the process of selecting a supplier to do some really significant building work at our place. It's converting an old, more or less derelict, stable block into a useable property. We've got the planning permission and the funding in place and I've got plenty of work-related project management experience but I've never handled a building project on this scale before. Anybody got any (sensible and useful) advice on what we need to need to include in an agreement with the contracted builder?  I'm hoping we'll be able to agree staged payments and that decisions on materials, timescales etc. will need to be built in, as will quality checks, but apart from that I'm a bit stuck for what the obvious gotchas will be that we'll need to mitigate against....
