1st World Problems: Second Passport - API

I book my flights  to Geneva in blocks and have registered my old passport. Now due to travel and stuff with work I have two UK passports so I can get back to the UK if my other passport is in some embassy or other getting a visa sorted.

 

Question. What happens if I use the second passport at the airport to travel to UK if the API was the first passport. Will I be stopped at the e-gates on arrival in UK. Am sure they do not check the number when I pass through the gate on boarding the aircraft in Geneva....
