Going to Japan - any Tips?

Me and Mrs BDB are off to Japan on October 3rd.

 

So far we're doing 4 nights in Tokyo when we land, then down to Kyoto for 4 nights, and then back to Tokyo for the next 7 nights.

 

We're also going to Nara and possibly Hakone.

 

So I'm looking for advice on

 

a) anything else we should see or do? Day Trips from either Tokyo or Kyoto.

b) Any suggestions for the best area to stay in in Tokyo?

 

We'll be seeing Radiohead in Tokyo, and going to the F1 Race.
